Not at all familiar with that engine, but the differences in the valves could be:

Different face angles (3 or 4 angles).

Different materials – stellite and/or sodium cooled exhaust valves.

        Different stem diameters.

        Replaceable guides.

        Different type of rotators.

        Head diameters.

        The list could be long.

I was thinking different face angles,  took both intake and exhaust valves out and they are the same length.

Once you put them in the head, exhaust valve sits a little bit lower then the intake valves, on all 3 cylinders.

Did you try bluing the seats to see where the contact point is on the valve face?

No we didn’t try that, should’ve!  But the engine was sold, so we just put a new head on it.  A YD2 head.  Worked just fine….  Just kind of a head scratcher.
